Have patience as some of the applications here updates the %-done quite seldom plus if it's a Gamma-ray task there is a final step with variable length where no update to the %-done is made and no checkpoints are saved so restarting during this step only prolongs the time it takes as it have to do it all over again. This final step can take from minutes up to an hour or so depending on the task and the machine it's run on.
If the task has been stuck for many hours I'd reboot the machine.
