Usually all the cores should work for Einstein, when the CPU is idle.
Sometimes I want one core exclusively for my own computation, but there is no way to achieve this automatically with BOINC currently.
Manually I have to deminish the number of cores for BOINC and readd the core after finishing my computation.
This is prone to errors.
Any hope that this may change?

I believe that would be a BOINC issue, since it is the framework that the project (Einstein@Home or whatever project is attached and working) is running in.
You would probably get the best results by registering and submitting a Trac ticket, describing in detail what you would like to improve BOINC.

I found an interesting discussion on the BOINC Message boards for BOINC Manager with regard to your problem: Improving BOINC desktop experience (performance wise). It contains a script to switch the number of cores used by boinc depending on the running application, and a batch file to suspend boinc dynamically (for single-core machines). The discussion of course starts at the top of the thread, but the above link positions at the message where the script is given. The next one contains the batch file.
