I breifly ran dual boot XP Pro & XP Pro x64. Initially I ran Bonic & Einstein under x64 from the 32bit installation directory. It seemed to work ok.
It would probably be trickier to get things to work under more dissimilar OSs.
I have heard that you can run BOINC under Windows under Wine under Linux. That would at least keep the installation the same (even though I would expect that you may have a bunch of host records created in the projects this way).
If this doesn't work, pick the one that you use the most.
