That's most probably not a glitch with Vista but a general problem with BOINC. You should always merge your hosts before changing the operation system or installing service packs for BOINC 'thinks' that entries with different details for the OS are different machines.
Well it has never been an issue in past OS upgrades or rebuilds, Einstein was ok with the transition/upgrade from XP media center to vista premium, it was not until I did a clean install of vista that it was an isssue. No biggy, no points lost, after 30 days it will drop off display. Thanks
I can no longer merge my XP machines...So it's something other than Vista causing this problem.
The 5.8.x versions have a different name string for the CPUs, and also recognise vista properly. This will normally make hosts from the defferent versions unmergeable.

As far as BOINC is concerned, it's a new machine.
I believe it was designed that way.
Once all the results for the old one are cleared from the database you can delete it. Your credits will remain.
