Under Win 98; when the E@H client app is active, and the system is rebooted, BOINC loads then exits with no error messages that I can find.
stderr.txt is a 0 byte file.

Firstly, I'm not certain that I understand your problem completely, however in answer to your question, to remove E@H you should detach from the E@H project.
(Project's tab, right click E@H, detach.)
In relation to your problem, I'm assuming that you want to detach because since you attached to E@H, when you reboot (and E@H is active), the client starts, does nothing and exits.
To help clarify, I'm just gonna ask a few questions...
Is the reboot intentional, or due to power failure?
If due to power failure, have you tried a scandisk?
What happens if you reboot when one of the other projects is active?
Did this behaviour only start after attaching to E@H?
If you're not doing a "File->Suspend" before rebooting, can you try that. i.e. Suspend, wait for 10-20seconds, exit BOINC and then reboot.
Let us know your progress.

This is most likely due to the cross project id (CPID). It should sort itself out on its own.
As a general rule, I like to keep my alpha/beta hosts separate from my public hosts, thereby having 2 separate CPID's. Running an alpha & public project on the same host can sometimes cause genuine work of the public project to be lost/damaged if the alpha project does something bad (like crash the system).
Although, having said that, this project is doing very well so far, but alpha is alpha... ;-)

No, *BOINC* starts, does nothing, then exits. I can't detach normally because there is thus no 'projects' tab...

That's life in an alpha test. E@H is running stable with the new version of the science client however.
I'm just annoyed the developers here seem to have taken little to no interest in the bug report.

I apologize, but I'm just one person, and this seems to be a BOINC issue rather than an Einstein@home problem. Once I've sorted out the Einstein@home issues that have come up and need addressing, I'll turn my attention to problems within BOINC itself, OK?

A problem that appears when the Einstein@Home app is loaded, that was absent before is hardly likely to be a BOINC problem. (Possible, but unlikely.)
That being said, I've continued to have problems with lockups and crashes related to BOINC with the E@H app loaded. I've uninstalled E@H for the moment to see if the problems recur, or if they cease.
